Ok, since the Pikmin amiibo functionality still doesn't make sense, I'll point down some stuff here which may be useful for future understanding.

In my playthrough, on sector 6, I get the following:
* Fanged Marshmallow
* Memento of Love
* Sparkling Ingenue
* Midnight Dreamer
* Painted Alien

If other players get the same set in the same order in sector 6, then we know that each sector has a specific set. Different playthrough incoming; amiibo order is the order in the red rectangle that appears with the silhouettes and such.
