Both games have received their own changes compared to the previous versions, listed in the respective game's article. The following is a list of changes that were equally made to both games.

* The games use an updated control scheme similar to that of more recent games, such as {{p3d}} and {{p4}}.
** {{button|switch|rstick}} is now used to freely control the camera. In order to [[swarm]], the player must hold down {{button|switch|l}} while tilting {{button|switch|rstick}}.
** {{button|switch|lstickclick}} now resets the cursor.
** {{button|switch|rstickclick}} makes the leader [[lie down]], in favor of each game's original way of lying down.
* The motion controls have been altered, and are very different from the scheme used in the ''[[New Play Control!]]'' games, rather using almost the same scheme from {{p4}}. The only differences between the two are that in {{p4}}, the cursor resets to the previous position when done with motion controls, while ''Pikmin 1+2'' keeps the cursor in place, and in ''Pikmin 4'', the motion controls doesn't activate when [[punch]]ing while ''Pikmin 1+2'' does.
** With the controls enabled, tilting the controller while holding {{button|switch|a}} or {{button|switch|b}} will move the cursor.
** The Pikmin are controlled with the stick, rather than the cursor like in the Wii version.
* Pressing {{button|switch|a}} repeatedly for continued plucking is no longer required. Simply holding the button while plucking will have leaders continue until the button is released or no more sprouts are left.
* While the player is holding {{button|switch|a}} to hold a Pikmin, they can now press {{button|switch|b}} to release the Pikmin.
* Holding {{button|switch|y}} on the [[Onion menu]] now allows the player to change the numbers by 10 Pikmin at a time, like in ''[[Pikmin 4]]''.
